St George's Bay and the perched beach in Qawra have been certified as Blue Flag bays.
To achieve blue flag status, a bay's water quality has to come up to standard and must be sampled and tested every 17 days.
Such beaches must also have an informative and educational aspect and conform to environmental management practices, such as waste separation and environmental protection.
The certificates are presented by Blue Flag International, represented by Nature Trust, after judging first by a national jury and then by an international one.
The certificates were presented to Josef Formosa Gauci, chief executive officer of the Malta Tourism Authority.
Mr Formosa said it is essential for the public to be aware of the importance of good quality, clean beaches, and appealed for beaches to be left in a clean state.
