Sebastian Vettel took Toro Rosso to the top 10 in qualifying in Fuji on Saturday, making it to ninth place ahead of the BMW of Robert Kubica.
Hamilton took pole position followed by McLaren team-mate Fernando Alonso.
They were followed by Ferrari duo Kimi Raikkonen and Felipe Massa, Nick Heidfeld of BMW and Nico Rosberg (Williams) who suffers a 10 place grid penalty because of an engine change.
Next came Jenson Button in Honda and Mark Webber, who confirmed his qualifying performance in a Red Bull, making it to eighth.
Renault's Giancarlo Fisichella and Heikki Kovalainen came 11th and 12th.
