Some of the goals scored were a delight to watch with Mauro Brincat's third for his side being one of the best seen this season in Division One.
Michael Valenzia hit a post early on for San Gwann who showed the better ideas early on. In the 14th minute, a Brincat cross was headed just over the bar by Stefan Cutajar.
Naxxar striker Peter Anizoba was then through thanks to his fast pace but Justin Spiteri did well to save on the former Saints player.
Anizoba had another opportunity to hit one past Spiteri but again the San Gwann keeper had the last laugh after the Nigerian was through following a fine run.
San Gwann took the lead in the 53rd minute. Mauro Brincat played the ball to Roberto Brincat who slid home past James Mercieca.
Naxxar drew level in the 68th minute when substitute Andy Bartolo, although tightly marked by Jean Pierre Zahra, passed the ball to Anizoba who finally beat Spiteri with a firm drive. After this goal Bartolo had to leave the field injured.
San Gwann regained the lead on 72 minutes when following a corner, Arnold Galea hit a scorcher that flew into the net.
Naxxar's Catania was unlucky to be denied by the woodwork but 11 minutes from time San Gwann scored again with a fierce Mauro Brincat volley.
On 84 minutes Naxxar pulled one back after Spiteri failed to hold a cross and Matthew Spiteri Gonzi tapped the loose ball home.
However, Nebiosa Stajic rounded victory for San Gwann after dribbling past a couple of defenders before beating Mercieca.
